Not Setup Yet

So we are running 1.0.4.2. Everything was working right up until a few days ago. Nothing has been modified but now whenever someone tried to upgrade something they get "Not Setup Yet". I have read many things on this issue online but have yet to find a solution.

I have epoch 1.0.5.1 and have same problem. I'm hosting with Vilayer

This is all I managed to find on this. I'm also hosted with Vilayer and everything is fine for me so its properly not host related. Not a massive amount of help but couldn't really think of anything else.

Re-install with vanilla files and make sure it works before adding any custom code. Then add your changes one at a time checking each time that everything works.
